 8-> I haven't updated my version of Mystic in a while and I believe I followed
 8-> the instructions as best as I could but when trying to run Mystic in
 8-> daemon mode (linux 64-bit), I get two errors now. 

 8-> ERROR: Directory does not exist: "/mystic/menus/"
 8-> ERROR: Directory does not exist: "/mystic/text/"

 8-> I know those are now moved to /mystic/themes/default/ but not sure how I
 8-> can manually change this? I can run mystic from the command line as well a
 8-> mystic -cfg. Running upgrade shows success and database is to version a46.

 8-> Any help would be greatly appreciated!

If you haven't made any changes to the files in those directories I would install a copy of Mystic to a temporary directory and copy those files from /mystic/themes/default/menus/ and text and scripts to your working directory.

If you have modified any of those files have a look at the changes and move them as will if needed.

There are a few files added and changed to those dirs, so that's why I say install to a temporary directory and have a look.
